We put the box into deep standby at night but since update to Apollo it keeps turning it's self back on. Put it back into deep standby this morning and it was out of it at lunch time.

Have also noticed that it often indicates multiple tuners in use when no recordings are being made.
 
Then it looks like somebody is using your box.
Please disconnect the ethernet cable and see if the issue is gone.
 
Router/modem is always turned off at night as well.
Where can I find info about how other people may be able to access the box and what they can do with it?

Re-flashed Apollo 001 without importing any old settings etc., also did the update that came up last night and it had not turned on overnight.
 
The telnet command 'netstat' will tell you who is actually connected to the box.
Basically this can only happen from the outside world, when portforwarding to your box has been setup (in the router).
What anyone can do depends on his/her skills and the ports that have been opened.
